My wife (US citizen) changed her last name to mine on her SS card. Must she do the passport too before we file for green card?

Your wife does not need to change anything to file the paperwork for you. Just file her birth certificate to prove she is a US citizen.

He may be able to stay but you must see an attorney to review everything and determine what is best.

Your spouse will have to first file am I-130 visa petition then the k-3 visa. You may have an issue depending on how long ago you were deported. ...
