As long as you come back before the visa expires, you should be able to use it to travel.

File the I-90 and see what the CIS does. I dont think they will give you a new green card without getting the previous one back.

Ask the school. Generally MBAs do not qualify for the STEMs opt.

She cannot work till you qualify to file for adjustment and she obtains a work permit.
