If I sold property to a church in 2004 and the deed we did was never filed and taxes are do what rights do I have to the land.

Hire an attorney to sort out the situation, if the Church wants the deed redone, they can pay your legal fees. The land of course does not belong...

If the policy is that no employee can be a Church member and they strictly enforce it, I do not see a problem since there could be legitimate...

I don't think the ex has any case especially since he would have lost the job anyway due to his own conduct. It is a frivolous defense.
