I applied for a GC based on a 1 year asylum. My application was rejected because I did not file the fee waiver form properly.

It will be treated as a new application, if you filed application along with the waiver.
If I am out of town and cannot pick up a certified letter - Can the sender legally consider me "notified"?

Unless they can reasonably believe that you have received the letter, there is no permission.

Go the the hearing anyways. If he does not show, tell the judge. The judge will give you time to find another attorney. Or you can hire another...

You need to have it stamped. So you should get out of the country and have it stamped in a consulate 90 days before effective days.
