Once I've made my Doe Amendment, I want to file an Amended Complaint. This is California Superior Court.

The Doe Amendment is an amendment to the complaint. If you are saying you need to amend the allegations of the complaint, it is easier to do so before any of the defendants have answered. If they already have, you will need to get their agreement to allow you to amend the complaint, or ask the court for permission to do so. Permission to amend is usually granted.
