It depends on where you are charged (I assume this is a criminal matter) and what your Commanding Officer decides. You will, of course, be entitled to speak to JAG about the issue but the military usually is quite cooperative with civilian police and court authorities. In that event you may be placed on some form of detention and taken by the MP's to the court hearing.
You can, of course, depending on the charges, retain a civilian attorney and have him or her see if they can get any charges dismissed for a variety of reasons.
Finally, you may be worrying about something that isn't going to happen so don't fret too much-nothing you can do about it.
