MTR is Motion to Reopen or Motion to Reconsider, each of which have specific reasons that they may be filed. If there is no basis for the MT Reopen or MT Reconsider, the motion will be dismissed. MTR's are typically reviewed more quickly than appeals. An appeal is filed for review by an administrative agency (AAO). When appeal is filed, the USCIS will first review the issues raised and if not convinced to overturn their own decision, it will be forwarded to the AAO. Appeals generally take longer. Your employer should be working with an attorney with whom the employer may seek direct and private consultation as to what is most appropriate in this case.
It is a difference between asking to reconsider of the same entity and complaining to another agency of the first one's erroneous decision and asking to overturn that decision.
