I am on H1B (with valid Visa on passport), and my wife is on F1 (COS status last year from H4 to F1, currently no valid visa stamping in passport).

The fact that you are in H-1B and your spouse is in F-1 does not impact her eligibility to use the automatic revalidation rule, if she is eligible.
If your spouse is able to lawfully enter Canada, she will be able to return to the United States based on the automatic visa revalidation rule (in possession of a valid passport, a valid FORM I- 94, visiting Canada for less than 30 days, and not applying for a visa with the US consulate in Canada, etc.)
