If you're just going in to file and leave, you should be fine because the Clerks are not checking for warrants when people file. However, if you have to appear for a court hearing, it is likely that the deputies will check for active warrants and be waiting at your hearing. Your best bet is to resolve the warrant as best you can, or wait for an Amnesty day when you can go handle the problem without threat of being detained.
