I am green card holder through employment and will be eligible for citizenship in 6 months. Will background check for N400 will be in US only or also in my home country Pakistan?
I have some one filed a false criminal case on me based on false allegations but it is pending since many years and I have not been charged officially in court or convicted. As the police works very slow in Pakistan and especially so on cases which they know are false.
Normally only in the USA. However, in your case you might have to disclose the ongoing case opened against you, if "criminal". Consult with an experienced immigration lawyer in private about this.

My rule of thumb is to always disclose everything because if they want to they can generally check everything and then you may have filed an answer wrong which can be fatal to your application.
