Can we start re-entry application without holding a green cards (cards are in process)? Shall we submit justifications?
And we need assistance with re-entry permit application, and the issue is that we have not received our green card yet (cards are in process). While we are at home, we want to prepare all the necessary documents.

You need to give us better information.
From the way you worded your question, it sounds like you entered with immigrant visas. When you arrived, they were endorsed as temporary greencards for one year .... right?
If so, then yes, you can file the I-131 using the 'temporary greencard' as evidence of your resident status.
If not, then please give more detail.
