We applied for my permanent residence in May 2017 after we got married. However, the system was so slow so it took a while for the card to be made to us. My conditional green card will be expired in Sep of 2020; however, our second anniversary will be in May of 2019. Can I apply to remove the condition of my green card after our second anniversary (next year May 2019) or I have to wait till the card is about to expire to apply (90 days before the expiration date of the card)?

Your problem is that your petition will be denied as you do not meet the statutory requirement that your petition be filed within 90 days before the second anniversary of you being granted conditional legal permanent residency.
There are always delays in any system. Your solution is to complain to your congressional persons. They are the ones who make the laws and fund the agencies that handle the immigration petitions. You can also complain with the executive branch.
Once you are a US citizen, you can use your power to vote to influence the system.
Even though you are now only an LPR, you can still convince your friends, neighbors, and family members who are US citizens to vote for a government that you think there should be.
In the mean while, you should keep collecting the evidence showing that you have a bona fide marriage. The stronger your evidence is, perhaps the quicker your petition to remove conditions will be processed.
