Became a permanent resident on: April 10, 2015 (Resident Since date on my PR. Also I got my GC via company's sponsorship). Married on: September 20, 2015 (My wife is a US citizen and her date of naturalization is November 16, 2009)
Am I eligible to apply for naturalization (using the 90 day early application period) right now?

You ARE now eligible to apply for naturalization because the 3-year period is measured from April 10, 2015, not from September 20, 2015. Five years as a permanent resident is the requirement and the 3-year exception is for any permanent resident who at the time of applying for naturalization has already become the spouse of a U.S. citizen. The 90-days-early bit doesn't have anything to do with your marriage. See what I mean?
Yes, it seems like you are eligible to apply for Naturalization. It doesn't matter if you received your green card via employment. If you are married to a U.S. citizen, then you only need to be a permanent resident for 3 years (it doesn't say you have to be married for 3 years). Good luck with Naturalization application.
